Processing PDF Tables for RAG: Preserving Data Integrity

Strategies to maintain table structure in enterprise document intelligence systems

Towards Data Science2 min

1The critical table problem in RAG

PDF tables lose their structure during text flattening, breaking row-column relationships and losing headers. This leads to LLMs generating incorrect data, with severe consequences in financial and insurance documents. The standard RAG pipeline fails silently when answers reside in table cells.

2Three dimensions of structural data loss

Table flattening causes: 1) Broken row-column relations 2) Missing headers in multi-page tables 3) Disrupted citation mechanisms. Even advanced parsers like Azure Document Intelligence produce raw Markdown output that suffers these issues.

3Solution: Structure data at earliest stage

Tables should be processed as native data structures, not text. While PDF is the distribution format, experts create these as structured data originally. Our goal is to recover this original structure before processing.

4Four-level structuring approach

1) Row-based Markdown (basic parser output) 2) Separate DataFrames (preserves 2D structure) 3) Named typed columns 4) Cross-document joins. Each level optimizes for different table sizes, schema stability, and query patterns.

5When row-based processing suffices

Markdown pipe format (|col1|col2|) treats table rows like text lines. Simple queries like 'what's the property coverage deductible?' work fine. Azure's current parser output operates at this level, sufficient for most mixed-content documents.

6When separate DataFrames are needed

Concatenating 5-page tables, selecting 2 of 14 columns, or filtering by region requires preserving 2D structure. DataFrame conversion maintains column headers and keeps rows addressable.

7Power of typed column extraction

Stable-schema data (insurance premium tables, financial statements) need named, typed columns (date, decimal, varchar). This enables cross-document queries like 'total premiums across all insurance contracts' through consistent schema mapping.

8Storage engine options

Structured tables can use Parquet, DuckDB or Postgres. The key is consistent column names (policy_number, start_date) and types. This enables SQL queries, cross-document joins and aggregations.

9Adaptive parsing strategies

Tools like fitz.find_tables() alone are insufficient. Parsing level should dynamically adjust based on table size, schema stability and query complexity. Small tables can be row-based; large datasets need typed columns.

10Maintaining reference integrity

Article 8's line-based citation fails with tables as there's no way to point to 'row 47'. Structured transformation preserves original layout while maintaining reference capabilities.

11Tables' role in enterprise RAG

Tables impact all four core bricks (document parsing, question parsing, retrieval, generation), warranting separate treatment. Parsing strategy should cascade based on table characteristics.

12Conclusion: Capture data at source

While PDF is the distribution format, tables are fundamentally structured data. For accurate RAG results, recognize and convert this data to appropriate structural forms at the earliest stage. This requires data engineers to think beyond basic parsers.
