Automated Prototyping of Genetic Codes

AI-assisted genetic code design enables production of novel therapeutics and biopolymers.

1Limitations of the Natural Genetic Code

The standard genetic code uses 64 codons to encode 20 amino acids. New chemistries, therapeutics, and ecosystem engineering require non-natural genetic codes. However, recoding an organism's genome is extremely challenging. To overcome this barrier, scientists developed the Automated Genetic tRNA Expansion (AGENTEX) method.

2Ribosomal Recognition Mechanism

Two Watson-Crick interactions in the ribosomal large subunit recognize the 3' CCA end of tRNAs. This prevents tRNAs with alternative 3' sequences from being used in translation. Researchers investigated whether natural aminoacyl tRNA synthetases (aaRSs) could aminoacylate non-CCA 3' end tRNAs (otRNAs).

3Flexibility of tRNA 3' Ends

Studies in synthetic tRNA libraries revealed surprising flexibility of tRNA 3' ends to mutation. Most Escherichia coli aaRSs could aminoacylate otRNAs. This discovery enabled the development of compressed genetic codes with 34 aaRSs for 34 codons.

4AGENTEX Methodology

AGENTEX combines custom lysate-based translation systems with pools of synthetic tRNAs carrying engineered anticodons. This allows rapid prototyping of alternative genetic codes and evaluation of their performance in polypeptide synthesis. All reaction steps are automated using robotic systems.

5Compressed Genetic Code Design

Compressing the 64-codon universal genetic code to 20 sense codons, one start codon, and one stop codon frees 14 codons for non-standard building blocks. This approach offers unprecedented control over sequence-defined polymer synthesis.

6Biocontainment Measures

AGENTEX components become non-functional when transferred to living organisms in the environment, ensuring biocontainment. Lysate-based translation systems also retain enzymes for RNA and post-translational modifications.

7Therapeutic Applications

Genetic code expansion has enabled incorporation of over 400 non-standard amino acids into proteins in living cells. The new method allows high-purity incorporation of multiple nsAAs into polypeptides, potentially accelerating therapeutic development.

8Biopolymer Synthesis

AGENTEX offers radical innovation in synthesis of sequence-defined chemicals. Production of biopolymers containing multiple instances of non-standard monomers could open new horizons in materials science and drug development.

9Cell-Free Translation Platforms

Cell-free translation platforms are divided into lysate-derived and PURE systems. Lysate is produced from crude cell extracts containing both translation machinery and enzymes. PURE uses individually purified components combined in defined ratios.

10Advantages of Lysate

Lysate offers several advantages for genetic code prototyping. It supports native tRNA modifications that enhance codon-anticodon pairing. It also preserves components of natural translation systems, providing more realistic test environments.

11Future Genetic Codes

AGENTEX could contribute to understanding genetic codes that existed in the past or might emerge in the future. The method opens new research avenues in evolutionary biology and synthetic biology.

12Industrial Impacts

This technology could find applications across various industries from pharmaceuticals to materials science. It has potential to revolutionize personalized medicine and targeted therapeutics development. Automated genetic code design might initiate a new era in biotechnology.
